Skylight cannot be on a ridge.
HVAC unit too close to the roof edge. North side is an edge too.
No need trace around the chimney.

And No reason to break gutter at chimney.

Isn't chimney penetrating the roof and therefore needs flashing?

Yes. He's referring to drawing the plane around chimney. Don't do that.

I didn't mention flashing. The program specifically says you don't have to draw the roof around the chimney.
