In A201 3.3.1 it describes that the contractor is solely responsible for the control over means and methods of construction. Which is how I've always understood it. However, it continues to say "unless, the CD's give specific instructions over the means and methods, sequences, and procedures". And, if so, the contractor must evaluate the prescribed methods, and determine if they are safe or not. And, it then goes on to say that the Architect can override the contractors proposed changes, which would then put the responsibility of any loss or damage onto the owner.

I'm just wondering what is an example of an instance where the architect would do this?

Im not sure you would see an exception to the rule in the actual CSE like the instance you are asking.
My advice- focus on the the fact that the contractor is solely responsible for the control over means and methods of construction!

Perhaps for a prefab project the sequencing of construction might be called out by architect.
I.e. Foundation & utilities completed before prefab unit arrives onsite so as to avoid any unnecessary construction delays.
