So, the foundation wall needs to extend above the slab? My bearing walls come down to the grade line. Does this matter?

No.

Top of footing should align with top or bottom of slab.

Brak slab at interior bearing wall.
Align joists with plan.

Second attempt is similar with joists aligned. Still confused about depth of plenum. 1st floor (not at laboratory) is at 24" because that is the greatest depth of ductwork coming out of the mechanical room. 2nd floor is at 20" because that is the greatest depth of duct coming out of second floor mechanical room. Could you please explain how to correctly determine this plenum dimension so as to not overdesign those return air plenums? I've heard/studied conflicting approaches to this.

You must use the largest joist/duct combination -- Find all joist/duct pairs in the area with the same ceiling height and use the largest.
